I have a Lumin U1 mini and my phonostage connected to the SHD. I would like to be able to add a few db of gain to the analog input so that it roughly matches the AES-EBU input.

In the SHD plugin I have found two places I can add gain. By right clicking in the routing matrix on the right of the inputs and in the routing tab itself. Both of these are applied to all inputs.

Is it possible to add gain to just one input?

As much as this probably won't happen, adding some way to have per source gain would get my vote. For some reason my CD player through S/PDIF always seems much louder than my TV through TOSLINK or USB or the RCA inputs. So inevitable I use the main level control to balance the levels of different sources far more than actually changing volume level.

This has always been a problem on multiple input analogue preamplifiers but in the SHD's case adding per source gains is somewhat trivial, its just a multiply after all, but the complexity would come in the user interface and decisions on whether the source gains were global or per preset and other things like that. Particularly would additional places for gain confuse an already complicated gain structure and cause more support issues.

I have a Lumin U1 and a Avid Pulsus phono preamp. In my case, the Lumin set at 100% volume is close enough to the gain of the phono stage such that I have only a slight adjustment to SHD volume level.

But from your description, why not set a specific output volume level (decrease gain) on the Lumin U1 mini with the Lumin app that matches the analog input? Since you want to increase your analog input level to match the Lumin output, wouldn't this work? With the Lumin Leedh processing algorithm which was recently introduced, that would not effect the sound quality.

Sorry for being off topic: Regarding Lumin U1 mini: is the sound quality better when using this instead of the built in streamer of the SHD? (How is the lumin connected? AES or SPDIF (toslink/RCA)?)
