Let me put it differently, is there a way to modify the remote codec on one of them so that they can run together in a system?

You could train one of them to respond to a different remote? I think that's what you mean. There's info in the manual.

But presumably all products use the same IR remote control so use the same codes. If that's the case you would just train another IR remote control to send the same codes as the original IR remote control. In which case both units would respond to both controls and not work as required.

That's right, but both units will always respond to the original remote.
If you want to operate both units independently, you will have to learn both units to a new remote control.

You can program one of the units to respond to different codes.

Don't know about the DDRC-88 but that isn't the case for the SHD - note here in User Downloads in a firmware update -

"5. Ignore minidsp remote command if that command is learned by other remote, this feature is useful when SHD wrongly response with any other IR remote control which happened to has the same command code as minidsp remote."
