Can anyone enlighten me as to the analogue inputs on the SHD please?

I know the manual says it’s possible to switch between the XLR and phono inputs, but I cannot find anything that states if they are both the same input or are entirely separate and independent of each other?

I’d be much obliged for a definitive answer if anyone knows.

The analog inputs are indeed separate from each others. i.e. the ADC on the input is a 4ch ADC AK5574 (2ch for XLR in, 2ch for RCA in).

Is it possible to have an analog input, which goes through ADC then DSP, but then output it through digital spidif to an external DAC?

Sure, it's indeed possible. All the outputs are enabled. i.e. SPDIF 1&2 for OUT1/2/3/4 and Analog XLR, RCA.
They are all taking the output from the DSP processed. So you can indeed do analog in - DSP - SPDIF out.
