I have an Emotiva UMC-200 pre-pro and using a nanoAVR DL. The nanoAVR is before the pre-pro in the signal chain.
Should the nanoAVR DL system configuration be set at 7.1 or custom to deal with the LFE gain alignment? With the DDRC-88A, it is recommended that it be set to custom for my type of set-up (7.1 with pre-pro feeding amps). Should it be the same for the nanoAVR DL?

No, it's different. The nanoAVR DL should use the 7.1 configuration because then Dirac Live will calibrate for the 10 dB alignment gain. With the DDRC-88A you want Dirac Live to calibrate for equal gain and the 10 dB gain is done in the AVR/processor that comes before it in the chain (well it doesn't have to be that way but it's the usual way).
I am not miniDSP support.
