This is a very generalized question. How are the channels in a 5.1 PCM signal assigned. Does each channel contain an info which tells te device which one it is or is there a fixed order (e.g. 1=FL, 2=FR, 3=...)? If I put Channel Mode to 5.1 will the next device in line ignore the two other channels (RL,RR)? If so would that basically mean for a nanoavr HDA that the HDMI outputs only 5.1 channels but could use the two remaining ones via analog out?

If you're talking of the nanoAVR HDA, the 5.1 will mean that it will ignore the last 2ch over HDMI. (as it would basically only stream 6ch)
You could however still grab 5.1 and turn it into a 5.3 for the analog out thanks to the matrix mixer for the analog out only.
