Thinking ahead, I'm wondering if I will be left with a piece of useless equipment if I upgrade to an Atmos/DTS-X set-up.

Guess I should first determine how these audio tracks are sent. I would imagine PCM (good so far for nanoAVR compatibility.) Decoder for the codec would be in the capable AVR.
Bandwidth: Most UHD blu ray players have dual-HDMI to split video and audio. Wondering first if the Atmos/DTS-X track would fit within the nanoAVR HDMI v1.4 bandwidth.

Certainly, I will be using capable HDMI cabling.

Even though the base-layer of Atmos has to be Dolby TrueHD (max. 7.1 channels), I still wonder if the metadata would pass through the nanoAVR.

I can purchase a HD Fury Integral to get past any HDCP issues, revise formatting (to save bandwidth) and split (and redefine) the signal again (audio/video).

Does anyone have any experience or thoughts on this?

Unfortunately we can tell you for certainty that it's not possible on the current hardware. ATMOS would require a Dolby License and decoding on the chipset (at least 2 x SHARC required). I'm afraid that it won't be possible.

The nanoAVR only support PCM feed. i.e. you can't feed an encoded stream to it. It won't work. It need to be decoded by the player first. (very common to output PCM)
