I need a Flex Digital (FD) with 6 output channels. Can I just connect 2 FDs together in chain for that or would that cause problems? 

If I connected one digital output of FD1 to the digital input of FD2, I theoretically got my 6 channels, right?

Hello,

Yes you can do this without any problem.
However, just remember that doing so, your will chain two ASRC (the one of the first Flex then the one of the second Flec). That's not a big issue but better to keep it in mind.
It's a shame that MiniDSP does not provide a buffered replicated output of the inputs on its products (except for the very good PWR-ICE amp.)

#1 So you don't think output lag is a problem with this setup?

#2 Would it help if I fed the Flex Digital with the same 96kHz it uses internally?

#3 Also, would it be recommended to use an external master clock for all the DACs connected?
