FIR Designer guides generally suggest putting in some manual adjustments and using the auto feature to correct the bumps left. See video:-

What is the difference between manual followed by auto and just doing the whole adjustment with the auto feature?

The auto magnitude and auto phase processes can result in very sharp level or phase transitions in the filter, at the upper and lower frequency end of the auto bands. Sharp transitions are generally not desirable. (See post www.minidsp.com/forum/fir-designer-by-ec...ase-adjustment#29079 ) It's better to use manual mag and phase filter prototypes, at the ends of the frequency bands where you want to use auto correction, to bring the ends close to the target. The auto mag and auto phase processes can then start and end close to target. Both the manual and auto filters are combined together to create the final FIR filter.

Another reason to use the manual phase first is that if the phase loudspeaker measurement has large phase jumps and/or 360 deg phase wraps, the auto phase process (on it's own) may struggle to bring the phase back to the target phase. The video shows how the manual phase filter brings the phase relatively close to the target - 0 degrees - and the auto phase cleans up the rest.
