My subwoofer has LFE input but my stereo system does not have LFE output (just normal pre-out).  Subwoofer is connected to 3rd output on DDRC-24.  Shall I use one RCA cable to LFE input on the sub or shall I use two RCA cables in line-in mode (Sub is KEF KC62)?

If you're using a single output from your miniDSP that carries the sum of the left and right channel data, use the LFE input on your sub.
