So - the Flex had 4 outputs.  
This means I should be able to drive 2 two-way speakers with one output per driver if I'm not mistaking.

Is it possible to configure the Flex to use output 1 and 3 for tweeters / high, output 2 and 4 for woofers/low, and then also use Dirac Live..?

And can the Dirac software then be used to figure out the best crossover frequency?

The problem is you still have the passive crossover inside your speakers. You're not removing it unless you plan on bypassing it.

No. miniDSPs can be used to form digital active crossovers as discussed for example in the following link but this is entirely independent of anything Dirac Live can do.
