We've never been able to see this issue (i.e. no other reports than yours) but we did learn 2 weeks ago from a DDRC-22 users that he couldn't program his apple remote either. We went to buy a second Apple remote and learned that Apple has different revisions out there of apple remote. So maybe the case here? We have an updated miniSHARC firmware for that. Please create a tech support ticket with us (minidsp.desk.com) and we can send it to you. miniDSP, building a DSP community one board at a time.
