Hi, REW. The User manual explains how to use it.
I am not miniDSP support.

-> Have you read the User Manual??
-> Have you drawn and posted a diagram?
-> Have you posted a screenshot?
-> Have you posted your config file?

@legopart

Besides reading the user manual, make sure to read our app notes heres:
www.minidsp.com/applications/headphone-equalization

You actually wouldn't want to do "2 x headphone measurements" at once as it would potentially create some cross-feed and throw your measurements. Not a good idea for headphone measurements. The REW app note will get you started along with the manual on the right way to do measurement of headphones.

We've unfortunately got no idea what "making noise" means.. maybe more details would clarify.. :-) The mics are always active, they always record.. If you have some background noise in your room, well they will measure them.. :-)

@legopart
Well, if you're getting clipping alerts, you're most likely.... "clipping"... ;-)
Just lower your EARS gain (See manual) or just don't drive your amplifier so high...
